The town is named after the native Onondaga tribe, part of the Iroquois Confederacy. Onondaga was incorporated April 2, 1798, and is located southwest of the city of Syracuse, which it borders.

This section of Syracuse was originally known as Onondaga Hollow, and was settled thirty years before the City of Syracuse. The John Gridley House is significant as one of few houses remaining of the original Onondaga Hollow settlement.
